I think it was a GGP ship just on "picket" duty. The animators probably threw it in to keep up the feeling that Japan is a country under secret siege from the GGP.
The GGP really has the same feel...

Senkawa has always struck me as a basically decent guy, who thinks of Birdy as more of an older sister, then as a romantic interest.
