Yamamoto seemed to have only taken over their duties temporarily since there was no one else to do it. Once a new batch of 46 replacements were found, it's assumed he was relieved of these duties (otherwise he would've had to be present at Aizen's sentencing). Besides, I'm assuming it would be a major problem for Yamamoto to continue being apart of central46 once the replacements came. Afterall, Captains aren't even allowed to so much as object to one of their rulings. So it could pose for a potential conflict of interest to have a captain among them.
