I interpreted it as, that the breakdown phenomeon was going on because of Arata's feelings and his emotions which were a bit haywire, so once he got his closure and he stopped the phenomeon her orders weren't clear on what to do after that and since she was a teacher, she couldn't say no to a helpless child
