Indeed, most filler arcs and movies are not made by the author, they pretty much didn't happen in the actual story (the Strong World and Z films are exceptions because they were written by Oda himself who then said they were canon).
This is where being a manga reader (or just well informed) helps, because an anime only watcher may not realize they are watching a filler arc and when the manga adds an element later on it may create a continuity error.

And this is what the Apis arc did, it introduced dragons to the viewers (removing the initial surprise of seeing a dragon in for the first time) and it also introduced THE WRONG LOOKING DRAGONS...who look nothing like the one Oda introduced in Punk Hazard.
I like filler arcs...but they are pretty dangerous when they mess with a few elements of the story that the author may play with later in his own way.
