Since the timing of her realization came when she was talking about Dofla's plan, I'm fairly confident she realized it was identical to the plan Crocodile used eight years later... which she was a part of. Basically "That's such a clever and sinister plan. (.... !! wait a sec....!)"
Which would explain her determination later on and anger.
