It looks like the sea level's gone up quite a bit — most of the roads in the establishing shots are elevated over water, there's a barricade blocking off submerged portions of the abandoned district (which appears to be around Shinbashi Station) — so the subways were probably written off as too dangerous to operate because of the risk of flooding.
