Humans can produce people like Shepherd, and since the humans are currently strong-arming the Citadel as well as many other powers, industries, and key locations across the galaxy, the Reapers aiming for the humans was going to happen eventually. If you need to kill a serpent, take off it's head. If humanity became extinct, or severely weakened, the rest of the galaxy wouldn't have the utility of the Alliance.
