That might be true in most cases, but in this manga the bad guy is far from being omnipotent. He lost his most important battles, he is hiding, he even lost his organization and he admits to be seriously weakened. And on top of that he is forced to accept the alliance offer of Kabuto who was formerly just the sidekick of Orochimaru and who is now plotting against Madara (we see how he leads Anko and her team to Madara's hideout).
