Lets take Naruto as a example. It is a adaptations of the corresponding Naruto manga. The manga progresses 1 chapter per week (skipping some weeks of the year). A regular episode covers 2 chapters. Inevitably the anime catches up to the manga. Because time slots are important the anime can not just stop until the manga progresses so we get original episodes which many call filler because of the in general bad quality compared to the manga adaptation episodes. Obviously these episodes are just meant to steal time so the story has no impact on the big picture, or at least that is what most people want/expect from them.
