I forgot if that story about the prince and the monster (told when Kozumi first met that flame haze sent to fix up Misaki City) was in the anime adaption, but that's basically what Yuji and Shana is like right now: They both love each other, want the best for each other, but also respect each other enough to know they would do their best to stop the other side.
Yuji is helping SoF of his own will, it was even said in the latest volume he took on the role of a general like Sydonay to free the 'metaphorsis' into fighting on the front lines.
