Well, as I mentioned, Mikoto should find out the truth when she runs into the Sister by the bench. Touma didn't get to hear their conversation in Index, but it will probably be covered here.
Similarly, when they run into each other on the 21st and Mikoto badmouths Tree Diagram, I believe the news on the blimp mentioned another research center closing down.
Since we don't know what Mikoto did on the night of the 20th after learning that the experiment is continuing, it's possible that she goes after another center. If so, that will probably be when we find out about Shinobu's fate, as well as see the events that lead Mikoto to her final desperate gambit.
I'd guess, the events aren't unrelated. Which may not bode well for Shinobu.
