Knowing SHAFT, the window thing might've been an animation error...
Though Madoka does remember stuff from previous timelines. In fact, in the 4th timeline, she says "Homu" when Homura shows up at her window. This couldn't have been after Homuras transferred in, because Madoka would've contracted already, so it had to be before, at a point that'd stop her from doing so.
