Considering how intelligent and aware of his surroundings, I'm not sure he doubts Chisato's love/infatuation. But yes, as game players have alluded to repeatedly, there are probably underlying issues that we are not aware of yet concerning Yuuki's feelings when it comes to Chisato.
I'm guessing the next episode will clear up a lot of things concerning Chisato. Frankly, I hope to get the romance situation solved soon (unlikely until the last episode), so that we can focus on all the fun stuff, like the elections, the evil mid-bosses, as well as the final boss (and more Michiru action... seriously, she needs some love here).
Oh yeah, let's finish up Chocolate as well, since it has mostly been hinted, but never really fleshed out.
