Well, all that proves is that the Mothership isn't invincible. And that's not surprising, because unlike a battlecruiser a Mothership isn't designed for battle; it is a
mobile city. Hence it might have impressive weapons, but its divergent role means it isn't as powerful as it could be had it been built solely for war.
That's also the reason for the build limit; you don't send cities into harms way unless you are desparate.
