Kyousuke doesn't need to explain his decision, as far as I'm concerned. I could see it coming a mile away, right from the time Kuroneko spotted them on the date in chapter 1.
Kyousuke x Kuroneko
Kyousuke pays a lot of attention to Kuroneko in chapter 3, calling her cute, noticing when she wears contacts or not etc (p.142-3)
During preparation, Kyousuke mentions that he would like to see Kuroneko in casual wear other than her Gothic Lolita stuff. As a result, Kuroneko goes to comiket in a white one-piece that Kirino helped her pick out the week before...and Kyousuke can't stop thinking how cute she is. (NB: this white one-piece and straw hat outfit is something that the main characters of Kirino's favourite games wear quite often...)

The important scenes between these two are incredibly cute. We don't know what Kuroneko's thinking during these scenes, of course, but Kyousuke is often flustered and confused by what she says and does.
Kuroneko definitely likes Kyousuke. The reason she called him out in volume 5 was probably to confess...but Kirino's return made her consider whether she could bear losing her friend if she pursued a relationship with Kyousuke. In the first heart-felt scene with him, she clearly declared that she was going to do her best to keep both.
Kyousuke x Kirino (i.e. the incest route)
I really don't see it. His feelings for Kirino seem to be somewhat like Ron Weasley's regarding his sister, Ginny, in The Order of the Phoenix and The Half-Blood Prince, but he also gets really irritated when he feels like he's being looked down upon or compared to others. He really is a siscon, but I don't sense any romantic feelings at all (the comparison is the Akagi siblings, and I don't sense any romantic feelings there either - though I'll have to read the other volumes to check). Of course, Harry felt something similar and tried to put it off as brotherly feelings...
We don't know what Kirino feels, except that she does want Kyousuke to be more concerned about/pay more attention to her. The reason is unknown at present, but it's clear that she doesn't hate Kyousuke, despite how much she bullies and puts him down. Clear brocon.
Kyousuke x Ayase
Just about impossible after that what Kyousuke thought in chapter 2.
Kyousuke x Saori
After that scene in chapter 4, I really wonder if something could have happened had they both decided to pursue it!
Kyousuke x Manami
Based on this volume (she appears only once and apparently passed the baton on to Ayase, even though Kyousuke studied with her whilst preparing for comiket! p.155), she's out of the picture. But I guess I wouldn't count on her being down for the count.

Finally, I don't know if he's ever said it before, but Fushimi Tsukasa (the author) doesn't like Kirino at all.

Fushimi: At the start, I really hadn't thought of it. I came up with the ending to the first volume. When writing the second, I came up with the ending to the second. When writing 3, I thought about what would happen at the end of 4. The time everything changed was at the intense meeting after the end of 4, I realised "Yikes! This story is still continuing! What should I do?" That was when I started thinking a little about what would happen in the future.

Completely agree with your view on the relationship pairs. I also don't get why people would think there would be incest in this series. The author has stated since volume 1 that this series is about comedy series, in the special Chinese version postface, he even specifically stated that it is a comedy series in typical family about a sibling re-connect with each other.
Having Incest will not make this series a comedy, not to mention in volume 4 postface, the author states that there are ELEMENTRY SCHOOL readers who wrote letters to him along with MIDDLE SCHOOL GIRLS with older brother. Japan is fairly open about sex, but not THAT open.

Kyousuke x Kuroneko
The most developed in the series, might even argue it is more developed than Kirino. Those who think that this relaion is rushed, might need to re-read volume 3 and 5. while V5 is obvious a Kuroneko book, V3 is really more about Kuroneko than Kirino, it is also the book Kyosuke start to consider Kuroneko and Saori as his close friends and not Kirino's otaku friends that he helped to introduce.
Also, keep in mind that V5 is perhaps the one book that covers the largest time frame. And during that time Kyosuke and Kuroneko have many behind the scene meeting while they were making the Kuso Game. It also clearly show how his view of her changes as time goes by.
The only thing worries me is the jinx that the first girl the main character dates is usually not the ending girl unless she is the de facto main heroine.
Kyousuke x Kirino (i.e. the incest route)
While it's clear Kirino is a bro-con, it is also just as obvious that Kyosuke doesn't think of her as more than a sister. Unless one would completely believe that he is lying throughout the entire series, there is no evidence showing that his have romantic interest toward his sister.
Through the series he has always acted under the fact that he was helping/protecting his sister, while states that if Kirino is not his sister, he would not give it a sh*t.
It he a sis-con, maybe, be than again the author gave us Akagi sibling who obviously are brother-con and sister-con in contrast to Kyosuke's situation.
While this is the main plot of the series, I can think of anyone would believe this end will not anyway other than Kyosuke finds out what kept them distance all these years than than try to fix it, while Kirino accept the fact that Kyosuke will always be his brother and look out for her even if he might seem distant at time.
Kyousuke x Ayase
Kyosuke is obsess with her look, (and her personality, at least in the beginning). I never thought this had chance, but it is still my second favorite pair due to potential amusement factors.
Look at the summaries in v7, it looks that Kyosuke finally decide to give her up, oh well, guess I'll just have wait for the PSP game to play the Ayase end.
Kyousuke x Saori
I did like this pair and was hoping for more Saori in earlier volumes. After volume 6 I thought there was a potential for Saori end, although I think she is too late in the fight and at most will only be an obstacle for Kuroneko to overcome, again, wait for the PSP game for her end.
Kyousuke x Manami
I don't really like her character. [not sure why, since I'm not oppose to girl-next-door, and healing type characters, in fact those are usually my galge preference] Have to admit that anime earns her many points but to me she is still behind Kuroneko, Saori, Sena, and even Ayase.
Anyway, she was going to be my logical choice for Kyosuke ending pair, but throughout the series there is ZERO advance in how Kyosuke think of her nor their relations, still she would be the only threat to Kuroneko x Kyosuke enternity.
Kyousuke x Sena
Is there any doubt? the only way this would work is Kyosuke became a M or Bi, and they ends up in a 3p relationship.
