Not a big fan of hentai visual novels. So I don't know about those. Storywise, the impressive ones are Fate Stay Night, Tsukihime, and Ever 17.
The problem with Ever 17 is that it can really start a little slow. And can seem redundant at time(make full use of the "skip through read parts"). And as I played about an hour per day, I didn't realize a lot of the hints dropped throughout the story because I forgot so much over time.
