If Tobi / Sasuke were on a mission that could explain why he stopped Sasuke killing the Konoha ninja but I don't see Kishi going into more detail on what they were doing.
Its ironic that Tobi would stop Sasuke killing their enemy but there are already some plot holes in Naruto so there isn't a explanation for everything that happens.
