As far as I like your scenario, the problem here is, we don’t know exactly what’s the deal with Kira Joining ZAFT and goes straight to become a commander. Considering how the masses (fans, director, etc) prefer Kira piloting a Gundam, I think it’ll be more likely that Kira will be allowed to keep his Strike Freedom. From the story’s POV, I think ZAFT will be fine with the “famous” SF & its pilot joining them and fight for them (or for the chairwoman at least). ZAFT’re made of professional soldiers who should be able to get over the “trauma” of SF opposing them. As for the people at PLANT, they’re already fond of Lacus Clyne (their chairwoman now) and considering that SF protects her during the previous war (and now in PLANT), its presence will be more than tolerated. I mean, surely ZAFT & PLANT wouldn’t refuse protection by Kira & SF, right? Unless those people are very loyal to Durandal and his vision. Thus, Durandal’s faction can also become antagonist this time around aside from the suffering Earth’s nations.
