As it turns out to everyone's shock and suprised. Archbishop Laura had requested some research to be done on [Stab Sword] by a local historial. As it turns out, the Rome Catholics never had a weapon called the [Stab Sword], and that it's mythical properties of killing Saints is just that, a myth, it doesn't exist. However, she was shock to find out that the item that was being smuggled into Academy City isn't a Sword at all.
It's a Cross.
Specifically, the [Croce Di Pietro] , also known as Saint Peter's Cross, and it has an even more disturbing power that [Stab Sword]. It would turn whichever place it was activated, into a territory of the Vatican City. What this means is that, whatever happens in Academy City, would always be beneficial to the Rome Catholic Church. And sooner or later, the entire city would be converted to their side.

The attack on AC is basically known by the public (not the full details, of course). After the attack, AC announced that the Roman Church is developing their own kind of esper powers called "magic", and that the attack was done by them.
On the other hand, the Roman Church acknowledges the existence of an "angel" in AC and that AC is carrying out developments that go against the beliefs of Christianity. This was also announced to the believers.
Naturally, after seeing such a serious security breach in AC and knowing that AC is going into conflict with such a large faction, parents are going to think twice about their kids' safety in AC.
That's why Misuzu wanted to take Mikoto away from AC.
It's not just Mikoto or Level 5's for that matter. AC is essentially a city that's made of students. If they allow one person to come and take their kid away, others will follow suit. As students start leaving, AC will start to lose its purpose and power. When students leave, the City will eventually fall apart. And we all know that AC is essentially one big experiment created by Aleister.
That's why they planned to kill Misuzu.
And you can't really say that Skill-Out's leader was killed, since the one who was killed was not Skill-Out's leader. Skill-Out refers to armed Level 0's in general and not a specific group. Komaba Ritoku was the leader of the group that Hamazura was in. Yes, Komaba Ritoku was killed by Accelerator. Yes, the same group (led by Hamazura, since Komaba was dead) was hired to kill Misuzu.

Wow, I didn't think her story would be so serious, I guess an open declaration of War would have made sense, I almost didn't think that Aleister would have done it, and would actually try to cover everything up. I'm guessing after three attempts on his City, and the
'success' of Fuse=Kazakiri, there's no need for him to hide anymore.
So how did Touma talked her out of it?

Well, I don't know if this would be connected somehow, but the Throne of Odin, Hlidskjalf, is said to allow him to
'see into all worlds'.
And this story seems to use alot of
'unexplainable' stuff... =_=
