- Three books long.
- Mami dies at the end of book 1 in a way that unlocks most of Madoka's God powers early on.
- Madoka gets a new Magical Girl form at the beginning of book 2, but it's just a white and purple palette swap of her original one.
- Sayaka and Kamijou allow their relationship to develop and regularly have sex. Kyoko steals Kamijou and has sex with him.
- Halfway through book 3, Madoka discovers Kyubey is the source of all problems in the world. She tries desperately to convince all Magical Girls and Witches to stop fighting each other and unite against him. A really dumb trigger-happy rookie Magical Girl inadvertently kills her in the process.
- Madoka's ghost astrally projects herself to appear to all the remaining characters at once. She breaks through mostly to Homura, who takes up the flag and leads the united front against Kyubey.
- Magical Girl + Witch team invade the Incubator home world and unsurp their government. Homura kills Kyubey by dropping his primary body off the side of a building.

Those are just my theories.

Mine would be:
1) More Sayaka in action (before Mami died).
2) Homura is less cold.
3) They all team up to kill the witch (with the exception of Sayaka, who still dies anywhere, no matter what the source).
