I think it's because the way Gundam is. People know that whatever happens, Flit will be the pilot anyway. So while Emily's reaction may be realistic, the fact that it won't really matter makes her whining useless and just becomes a source for annoyance.
Still, I think it's a shame if people would hate on Emily for that.
