Yes and No. Fujishima figured something out in Vol.7 Yume Random due to Taichi's (just him) exceedingly abnormal behavior. She speculated that the CRC must have gotten involved in some super natural incident. Fujishima becomes one of the primary opposition along with Inaba against Taichi during that arc due to his disturbingly reckless behavior that is beginning to influence the non-CRC students around him. However, when Taichi is about to confess the truth to her after his realization near the end of the arc, she cuts him short and states that she's no longer interest in it and merely tells him to do what he must do.
