Show, don't tell. Or not even telling, in this case, as that's just a whole lot of supposition.
This is why time skips, especially ones as huge as this, are a terrible shortcut for character development that only ruin characterization. If the development is not shown as actually happening then it's useless.

This is an easy one, actually. Godel and Co. probably took genetic samples from her, with or without her knowledge, during all the time she spent skipping classes and getting ready for her 'sleeping' as told in the few final Negima chapters. I admit this, too, is a supposition, but it's kinda logical to have it happening in a setting like this.
