I don't think Allen's body is having two souls. His soul really IS and WAS the 14th's soul. What is going on now is the awakening of the 14th's memories and (I believe) genes.
And in this lies the trouble. How will the innocence react to the Noah's genes' awakening?
Another thing... I'm afraid of a probable Allen's gray skin =_=
