They never considered them to be Machines, they always believed they were extremely dumb-witted aliens that somehow discovered an alternate form of technology stemmed from biology instead of machinery (from what I picked up).

Of course anyone with a brain realized at the beginning of Atlternative, with the brains existing in the hive, that BETA were up to something. From this very point, I theorized that BETA were going through Earth like lumberjacks in a forest since they seem to destroy everything near a hive so that all is left is rock and dirt, yet it didn't feel like they did it for any strategic purpose.
Once the G-Elements were revealed, it was painfully obvious that was exactly what Earth was to them, unharvested resources.
Anyways, by the end of Alternative, they had just destroyed the central computer. So unless they somehow replicate their technology 1:1, creating a new central reactor like in the Main Hive (01 UNIT I suppose), then they could proly use the BETA.
