He was proud but he brushed it off as something to be expected because she gets something in return as well.

Kirino certainly is praised for her achievements frequently. Otherwise, if you put in all that effort to get those achievements, but they're never appreciated and you're never praised, why continue to put in all that effort?
Her parents certainly want to encourage her to continue bringing those achiements, so just as certainly, they frequently praise her for it.
In the past, Kirino has had negotiations with her dad with the result that he allowed her to do modeling. As overly strict as he is, that certainly wasn't going like "Hey dad, I want to do modeling." - "Sure, whatever you want." XD
Most likely her father praised her for her achiements, and she took that as basis for asking him to allow modeling.
The father most certainly hasn't forgotten his daughter's achievements and therefore doesn't need to be reminded of them. However, he regards them as payment for him allowing her to do modeling, so he doesn't allow them as argument to allow her something else - something that he regards as worthless, even.

The mother loving them both is totally besides the point. Your argument would only be valid if Kirino and Kyousuke had just the same achievemnts - nothing could be farther from the truth
While Kirino excels in school and in sports and has many achiements in either, getting her lots of praise from the parents (they want to encourage her to continue her efforts), Kyousuke is an average student without any noteworthy achiements and thus without any special occassions to be praised by the parents.

Again, that's totally besides the point. He never ignored her *after* he found out about her anime/eroge hobby, and that only because Kirino made him play eroge an permanently asked him about his progress there.
We didn't see them before. It's very likely that Kyousuke would've continued ignoring her even after finding out about her hobby, if it wasn't for Kirino making him play eroge and permanently asked him about his progress. You don't do it like that with people you're having a normal relationship with. You only need to be that pernicious with people who ignored you before, to make sure that they don't continue to ignore you anymore.

As I said, it was probably him who started the ignoring because he was envious of her being praised frequently for her achievements. She simply didn't have any means of trying to get closer to him, as they simply didn't have anything that connected them, no common interests or anything like that. What should they have been talking about?
Only after Kyousuke found out about Kirinos anime hobby, she finally had something to talk about with him, and she instantly used that opportunity to make sure he doesn't ignore her any longer by permanently asking him about his progress.

wtf?
She certainly doesn't have a damaged personality just because she has two hobbys (modeling and anime) which don't go well with each other, and where she doesn't know how to make them go along with each other.
If anyone has a damaged personality, it's Kyousuke. How he grabbed his father's collar and threathened him was certainly not normal, and then he totally freaked out when he said that he was the otaku. A sane person wouldn't act like that (even if it possibly was neccessary to convince the father that he's the otaku).

It's also an important point here that she obviously had to try something like this in order to see any progress. That she has to resort to such measures in order to get his attention is another hint that shows that Kyousuke has always ignored her before, so she needs such methods to get a reaction from him.

Another reason for resorting to this crude joke could be that she wanted to make sure that he pays attention and doesn't simply "switch off", completely ignoring any of her efforts. However, with him being so incredibly dense, nothing much is won by having his attention

It's possible that it was already planned. However, you shouldn't act as if this was coming out of the blue, or would be any surprising. The imouto games she made him play should've already been a good indicator of what's to come. However, probably also there he was too dense to get it.

Kyousuke might regard himself as "dumb and pretty much worthless", because he doesn't have any achievements, but she never told him that she would regard him as dum or worthless (soething she never felt in the first place).

So besides being uber-dense, he would try hard to ignore alls his sister's efforts. ... Yes, him trying to ignore her again is also a possibility, even if only out of a long habit and not intentionally.

I'd say it's rather that because he never liked her (getting all the praise for her achievements while he never had any), he thinks it's the same with her and that she never liked him as well - which isn't true, but he fails to realise that.

We already had that, look right at the top of the post. There's no evidence that he didn't dislike her, it's rather hinted at the opposite.
