Not really. It's like Nabeshima said - even if you hate violence, when you've gotta, you've gotta. And that "kid" had really gone too far.
What Nabeshima said wasn't that Medaka was hypocritical for using violence in the end, but for using it too late. For hating violence so much she ended up putting off using it till she had to use a much greater quantity than if she'd gone for it at the start of a situation.
