I think you might be right. How was Dewey's virus resolved in the first series? It seemed to me that Eureka was successfully infected and then she became the command cluster? Could the secrets be infected portions of the scrub coral that are now attacking the uninfected parts.
I have wondered if Ao's world is a world created by Eureka within the command cluster before Renton rescued her and the Nirvash replaced her. Ao being the child of her longing for Renton and the kids. The Nirvash has continued the virtual world since Eureka left?
I don't know how this would fit with my other observation that if Ao equals Renton and Eureka's kid, and Elena equals Dominck and Anemone's kid, then for symmetry, though I'm not quite sure about this, Fleur equals Holland and Talho's kid. Of course, this would imply that the president is Holland........
