The biggest question is left at the ending when Nagase Iori said:"Do I really love him"
Furthermore the theory of every action has a reaction meaning that even though it doesn't explain there is always a reason as to why they turned the way they turned out. "You" can't be the current "You"without the encounters in your past and every moment that past creat the present of oneself.
To make it short there has to be a reason why Heartseed is doing this and why Taichi is a selfless freak. and this is just my theory but from my experience of watching and reading. The answer always lies in the past meaning before the story even began.
And I wonder what their next arc will be about?...
