Spoiler for manga: We have yet to see the end of Jiraiya's fight with Pein, but, in either case, his loss, death, escape, etc., will definitely have an impact on future plots, starting with his will forwarded with the frogs to Naruto and others. And, I don't think that will be the last time we will see those frogs, considering the prophecy made by the eldest one.
