Honestly, don't entirely get what you meant above. But to answer:

1. Kirino should have ended up with Kuroneko? No, that is very unlikely. As despite the two were very close friends, there essentially not a single romance moment happen between them. Like if you want to ship the two, you need either a hint of romance, or at least an ambiguous part in their relationship. But there is simply not. If you want to write a fanfict about the two, you will need to write a whole different back story for them. Maybe start with Kuroneko's great admiration and undying loyalty toward Kirino.
2. The sibling relationship? Actually it was not out of left field at all. On hind sight you can see the novel was littered with hints of Kirino's feeling toward Kyousuke. The whole novel was basically about Kyousuke realising and then made decision to return that feeling
3. Kuroneko and Kyousuke? Frankly this was a bit exaggerated due to the anime. Because long story short, unlike the anime, the novel made it very clear that every event happens in their universe, was because of Kirino and for Kirino alone. Kuroneko get close to Kyousuke was for Kirino. Went out with him was for Kirino. And broke up with him was also for Kirino. She even created a separate persona (Kamineko) just to remove her real intention away so she can follow through with the task

But yeah, that is the biggest difference between the anime and the LN. The anime is about a guy named Kyousuke and things happened to him. The LN story however is about the girl named Kirino and things happened to her, through the telling of her brother, Kyousuke.
