noitaminA is Fuji TV's project, so they control what airs. For most shows (if not all), they're the leading member of the production committee.
With adaptations though, they don't own the properties, so the copyright holders (usually major members of the production committees too) can have a lot of input on how they want a title to be promoted. Unfortunately, anime is often treated as promotion for something else, so producing the best show often comes secondary to increasing the awareness of manga, light novels, games, etc. After all, the increase in manga sales generate far more profit for a publisher than any royalties they earn from anime revenue.
