Eugeo was here in the previous two volumes of Alicization... what made you think he wasn't in the LNs? >.>

As for what happens to Eugeo in Web version (HEAVY spoiler ahead):

He dies. Somewhere in Ch7 (I haven't read this bit, it's not translated into Chinese yet) he dueled a brainwashed/reprogrammed Alice and was killed by her. Kirito was so devastated that he went into 'Zero-fill' mode (like the kind in AW) for 6 months, though this was also due to American hacking and his STL losing power because of that. After being emotionally and spiritually broken for months Kirito got better because of Eugeo's fluctlight refusing to pass on, supporting him emotionally. From the last chapter of Alicization Eugeo (or at least some part of him) is 'haunting' Kirito, staying in the background and always ready to step in to help if needed.

And yes, Kirito does dual-wield with Eugeo's white sword after Eugeo's dead.
