The Mystic Eyes of Death Perception are basically fabled: these are eyes were portrayed as just a tale, even by the likes of Arcueid, and it was stated once by Nasu that only 1 user of MEoDP can exist. Although he doesn't say if it is only 1 for a given world all time, it's meaning is probably that it is so unlikely for 1 person to have them that having 2 of them nearly at the same period is beyond unlikely.

That doesn't mean Tohno Shiki doesn't exist in KnK nor Ryougi Shiki not existing in Tsukihime, but their respective setup wouldn't work together (so Tohno wouldn't have the MEoDP etc).

As for the second point, Touko's goal was to find the "original body", that which humans were based on, but became too generatically spread over the history of mankind.
True Ancestors were based on Crimson Moon, but their body was based on the original human template, due to Crimson Moon working with Gaia with their creations.
Which means that Arcueid existence is the very ultimate goal of Touko, yet she didn't hear/find the former, which is sort of unlikely. And True Ancestors weren't mentioned in KnK at all.

And if True Ancestors don't exist as part of Gaia's counter force, then events of Tsukihime wouldn't happen at all.
