Assassin was on the crane that they were talking about earlier. The best position for observation.
Kiritsugu just had a hunch and decided to look there again and happened to spot Assassin.
However, as you say, there's no real reason Assassin had to be materialized unless that's a requirement for Kirei to see through its eyes.
