he didint know it was light at 1st. he just suspected the SECOND L or smb among the team with him.
Later Aizawa told him about the time they brought about the Kira suspects (misa, raito) to be shot by his father. Mr jagami screamed that he will kill kira & kill HIMSELF. why the heck would he do that ? even if kira was a coworker? its obvious they were really close people. then he could just check out their info, & see light's been gone from uni or wherever for some time. but the sister is still there. etc
