The idea is that, because the Brigades will be doing stuff without Haruhi, they need someone to distract her... so Kyonko is volunteered as a sacrifice, at Itsuki's suggestion.
One of the subplots of that route is Haruhi and Kyonko's 'adventures', with Itsuki tagging along... he basically uses it as an opportunity to be rather an ass to the girls, without Kyon around to call him on it.
