As far as I could see, Fury is just willing to do anything to get things done. We have to remember that Nick Fury is NOT a hero. There is a reason he himself isn't a part of the Avengers, despite being the organiser. He is just too extreme. Fury is there to do the dirty things that the real Avengers are not willing to do. And obviously the Avengers team are right not to trust him.
