I doubt that every much, the "clever budget allocation" was more the result of trying to finish the show before they run out of money. If the show flopped it could have hurt the company quite a bit, wouldn't be the first show to try to be innovative and fail to make money. Lucky for us Eva caught on in a big way.

I would assume in this case its Shinji. Without being a pilot Shinji has no value in being kept alive. Though maybe not considering Gendo does seem to want to somewhat protect Shinji thanks to his dead wifes wishes.
