Eh, I'd so something pretty simple with it.
Something like his father powers-up out of his contempt for his own mediocrity. Raises a group of followers(which would inevitably fight Zen's Student council), and sets out to rid the world of extraordinary people, people with skills. Maybe Nishio can even shoehorn in something to stop skill-usage to make it feasible. Or just don't include overpowered characters in the arc.
But I'd end it kinda like this.
Well, that's how I'd do it. Sure, it's standard, but I feel the manga needs a break.

Nah. All he really needs to do is follow Tenchi's advice, and just give the manga a break from Medaka.
Any material that he writes, which dosen't include her, generally comes out very decent.
