from what i remember rin was being... interrogated by the association right? and then at the end her master appeared which caused a stir and they forgot about rin... who is this master, her dad? from what i remember this master was supposed to be dead.

It's implied that the master was the original creator of the gem sword Rin used to fight off Sakura, Zelretch. And I don't think he was actually dead, he was off wandering around in alternate realities or something.
