1. I'm pretty sure Nanjo was stated to be dead by the adults.
2. The 1996 case is more thematic than an issue to be solved. The strong implication is that Sarah never went with them at all, meaning either one of three was a killer, or they just died in an accident because they were dumb kids and Rokkenjima is incredibly dangerous.
Either way, Sarah wanted to protect their integrity and remained silent, with the implication of accepting the guilt because she feels horrible about not preventing it. Her silence causes Andy to suspect her of wrongdoing, and, as she puts it herself "My trying to do right by those that are gone caused me to do wrong to the person I still have."
3. Walter isn't intended to be anything more than he appears. He and Rook are not related; Walter is a complete outsider who just has a fascination with the case.
