As they said in the episode, she doesn't fit the parameters of an NPC. Even monsters and NPCs have cursors. Normal NPCs can't be moved, it's treated like player harassment. A quest giving NPC would result in an update of some sort to their quest log, so she shouldn't be that either. Furthermore, Yui's clothes were changed before they came to town, and since all clothing changing is done via menu in SAO, she must have a functioning menu, which wouldn't be standard for NPCs either.

So since she doesn't fit the usual criteria for a NPC, they figure she's a player. Just a young, traumatized player as she doesn't look to be older than ten or so at best.

You can't die, but a bunch of kids isn't going to be able to forcibly push past them either. The durability of their equipment is going to be much greater than anything the kids have on, and getting hit isn't fun, even if it doesn't hurt. So while to some extent it's a matter of "who gives up first?" the large army group has a distinct advantage over the small group of kids.

The masked soldiers thing falls under "makes things easier on the animators." Instead of trying to create a bunch of subtly difference faces, the faces are mostly hidden and what's left can easily be forgiven for looking virtually the same.

The anti-harassment system is meant to automate dealing with sexual harassment. As such, attacks aren't considered harassment. When in a safe zone, it isn't even considered criminal to attack someone as the system prevents you from harming them.
