Considering that she was able to capture Shion on film, dressed as a girl, running away... she knows, but I doubt she minds. She did stress that she swore to protect him, after all.
Hei will most likely get back to where he was pre-season 2, as he keeps getting friendlier with Suou. The old theme of redemption and all that.
