The fact that the Doctor isn't a man at all is a vital component of his character, one that the writers occasionally lose sight of (especially Davies) to the detriment of the series. The Doctor is indeed a good Gallifreyan, but the fact that he can't be defined by human moral standards is an enormous part of his appeal as a character.
