It's full of references. There is also a dango poster (Clannad), Fujoka, the teddy bear from Minami-ke (same VA reference), the alien mask that Nagato bought in Endless Eight, MAGI changed to NAGI in the "Blood type: Tsundere" message (Hayate no Gotoku?), Higurashi no Naku Koro ni and Clannad icons on Nagato's laptop, and from another forum: there is "Aim for the Budokan" written on the chalkboard (K-On).
Probably I missed most of them. There are some other items added, e.g. the violet bottle that Taniguchi is holding, a white uniform in the club room (Lucky Star?), a cake, something in Kyon's hand in the last scene, and so on.
