I always thought the difference in color between Kira's Strike and Strike Rouge was due to the PS voltage specs? Remember when Kira borrowed the Rouge to save the Eternal before collecting the Strike Freedom? He had the Rouge's PS voltage reconfigured and it returned to the white, blue and red of Strike....
I think the amount of voltage can be regulated into each part hence increasing/decreasing the PS defense as preferred by the pilot.
