The ending of Kimi ga Nozomu Eien isn't as central to the series, especially since the main topic regarding the ending is Haruka (not Haruhi) vs. Mitsuki.
It's easy to take either side, but it's the same with some true harem anime, like Shuffle!, Ichigo 100%, and probably not many more, since the choice isn't obvious from the first couple of episodes.
School Days ending was the most controversial topic of the series, and is inarguably the most memorable part of the series, while Kimi ga Nozomu Eien had several other parts to be considered, episode two, Mitsuki's shenanigans, episode twelve, etc.

As you know, I'm a Haruhi fan, yet I loved the anime. However, many people hate it for the ending, even if you claim that it's not central to the anime. I will assume bias, since you like Mitsubishi, but the truth is Haruhi fans will not accept your point of view very easily. I know I didn't at first. It's really not that easy. It's easy to take either side, but it's not easy to look deeper when the ending doesn't satisfy you.
I will also disagree that the ending is not central to the anime. Without Akagi reading the story and the ending sequence, "Kimi ga Nozomu Eien," that anime would've been a disaster for me. The ending was what gave me some sense of satisfaction about the anime, and immediately shows the friendship that was once of Haruhi and Mitsubishi. That moment made me realize the character development that has been happening throughout the anime and temporarily shoved the unfavorable ending from my mind. Without what ending, I would have never watched KgNE ever again and instead of it being #1, I would be posting on threads saying how much I hate it.
