basically this is what happened in the last two episodes

ok, as you saw in the first one mahoro blew up and died. however, they made some comments about how mahoro's core or 'spirit' was originally created from the saint people, not the vesper group. that was part of suguru's grandfather's romance story.

anyway, since mahoro is part of this saint matthew spirit, after she died her essence, or soul returned to unite with the rest of the matthew spirit.

now 20 years later or so, after earth is part of the matthew colony/universe, suguru is still sad about mahoro being gone. at this time the matthew spirit is going to leave to colonize a new area of the universe but decides to leave the mahoro part of the spirit to be with suguru. that is how she was resurrected.
