edit: with some weird method I somehow able to do it: - convert AC3 file to 6 WAV files (with BeSweet)
- I don't know why, but it converted LFE to side right AND left and create empty LFE channel file
- so I renamed side right to LFE, and LFE to side right and left
- merged the 6 WAV files to one WAV file (with BeSweet)
- convert with Nero AAC Encoder
- and I got a 5.1 AAC with silent SR/SL channels and correct FR/FL/C/LFE channels

Just in case you aren't already, go ahead and begin using
BeLight (version 0.22 RC1 is safe to use), as it's meant to be a replacement for the original BeSweet GUI. Then, you can go to the "WAV/PCM" tab and select "16 Bits 5.1 Wave" under "Output Channels"—you probably used the equivalent of "16 Bits (Six) Mono Waves", or maybe something more bizarre.
